The registry is absolutely not without issues and yes, is overdue for a rewrite - but the demerits raised against it by UNIX fanatics are more from an elegance perspective (and I wouldn't disagree) and more usually the 'UNIX is the best approach' assumption than actual everyday impact for the majority of users. There are issues with that approach, and legitimate reasons why MSFT might've gone with the more complex and issue-prone Registry (ie, a systemwide DB) but a major downfall of the MSFT approach is that adding data to it makes queries against it slower. Stuff in a Mac's /Library or ~/Library exists only as files, and isn't consulted unless the relevant program reaches out for them. You seem to misunderstand the space-eating behavior of c:\windows\installers over time as well as how the Registry is used by Windows.
